The in-phase kicks should sound punchier and heavier than the out of phase kicks. Think of phase alignment as more of a sound-shaping tool than anything else. The in-phase audio isn't necessarily better than the out of phase audio; it's just different. Both examples could stand to use a little bit of EQ or sidechain compression to massage the kick and 808 together some more, but the point is that phase alignment plays a large role in shaping the structure of layered sounds.
