We learned in "History of Pysics" class that cause and effect is not real, it is just an easy way to explain what we percieve.

There is nothing outside the universe. If there was something outside of the universe, it would be included in the universe and therefore not outside of the universe. However, if you were to take a car to the edge of the unverse and take a scoop of outside of the universe, you would have a cup of nothing. Nothing as in nothing that is something. You could bounce a penny off the nothing in the cup because it's not space, it's nothing, and cannot be occupied. The universe is literally something expanding into nothing that is something, if you've heard that einstein quote. Also, the Matrix analogy to that first story gives off a false impression. The idea is that the fundemental laws of physics can be, theoretically, simulated so that the simulated universe is indestinguishable from reality. You're not plugged into a machine, but live in a reality exactly like real reality, but in a computer. That being said, I'd love to hear more science and philosophy!

but if we're are 'controlled' by a supercomputer, that same computer is programmed to discover itself, because those scientists are part of the program.
